           The journey of using Omics in cultured meat is complex and has many individual steps! It begins with the essential task of identifying key research questions, a step that sets the direction for the entire project. This foundational stage, as we've seen in our first blog, is critical for ensuring that your research is aligned with the unique challenges and opportunities in the cultured meat industry. From improving meat texture and nutritional content to reducing production costs, each goal demands a tailored Omics approach. Following this, the planning phase, as discussed in our second blog, involves selecting suitable Omics techniques, determining sample sizes, and setting clear objectives. This careful planning is crucial for the successful execution of Omics experiments, ensuring that they are not only scientifically robust but also practically relevant to the cultured meat question at hand.
          &#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      
           In this post, we will walk you through each critical step of the Omics workflow (Figure 1), from the execution of experiments and precise sample preparation to the complex processes of data analysis and visualisation. Our focus is on providing practical, step-by-step guidance that encapsulates the depth and breadth of Omics applications in cultured meat production.

This process is fundamentally about tailoring the Omics approach to address specific goals and challenges in the most effective way.

    &lt;br/&gt;&#xD;

            Understanding Your Goals:

             Begin by pinpointing your primary goals. For instance, if your aim is to enhance the texture of cultured meat, your Omics experiments might focus on understanding the protein networks involved in texture formation. If improving nutritional content is the goal, then analyzing the metabolic pathways that lead to nutrient synthesis could be more relevant. Alternatively, if reducing production costs is a priority, you might investigate genetic pathways that could increase growth rates or optimise nutrient utilisation.
            &#xD;
        &lt;/span&gt;&#xD;
      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Identifying Challenges:
           &#xD;

             Next, it's crucial to identify the specific problems you're facing in the domain of cultured meat production. This could involve a range of issues, such as improving cell line stability for consistent meat quality, optimising growth media for better cell proliferation, or addressing regulatory requirements. For example, if cell line stability is a concern, genomic and transcriptomic analyses can be employed to study genetic stability and transcript expression stability over time.

    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Setting Clear Objectives:
           &#xD;

             Finally, clearly define what success looks like for your project. This involves establishing concrete, measurable objectives. If your goal is to achieve a certain growth rate, then your Omics study might concentrate on genes and proteins that regulate cell division and metabolism. For meeting specific nutritional targets, you could focus on pathways involved in the biosynthesis of essential nutrients. In the case of ensuring genetic stability, regular genomic assessments might be integrated into your workflow to monitor and maintain consistency over multiple generations.

           Once you have identified the key questions, the next crucial step is to meticulously plan your work. This involves several important considerations to ensure that the study is well-designed, feasible, and aligned with your objectives.

  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;br/&gt;&#xD;
  &lt;/p&gt;&#xD;

            Selecting the Right Omics Technique:
           &#xD;
      &lt;/span&gt;&#xD;
      &lt;span&gt;&#xD;

             Based on your objectives, choose the most appropriate Omics technique. For example, genomics might be ideal for understanding genetic stability, while proteomics could be better suited for studying changes in protein expression that affect meat texture. If your goal is to get a holistic view of cellular processes, a multiomics approach might be the best choice.
            &#xD;
        &lt;/span&gt;&#xD;
      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Determining Sample Size and Experiment Scale:
           &#xD;
      &lt;/span&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             It's essential to decide on the size and scale of your experiment. This includes determining how many samples are needed to achieve statistically significant results and considering the feasibility in terms of time, resources, and costs. Larger sample sizes might provide more data, but they also require more resources and time. Generally when conducting Omics experiments, it is preferable to try to achieve a lot of output from a single experiment.

        &lt;/span&gt;&#xD;
      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Choosing Experimental Controls:
           &#xD;

        &lt;span&gt;&#xD;
          
             Select appropriate controls for your experiments. Controls are crucial for providing a baseline to compare your results and for helping to ensure that the data you obtain is reliable and valid.

    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Sample Preparation and Analysis:

             Plan how you will prepare and analyze your samples. This includes everything from cell culture conditions to the extraction and preservation of biomolecules (DNA, RNA, proteins). The methods used here must be consistent and reproducible to ensure the reliability of your data.

      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Data Processing Strategy:
           &#xD;

             Decide how you will process the data. This involves selecting the right software and computational tools for data analysis. If you're using a multiomics approach, consider how you will integrate data from different sources. Though this step, is less critical at this stage.

        &lt;/span&gt;&#xD;
      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Budget and Resource Allocation:
           &#xD;
      &lt;/span&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             Ensure that you have the necessary budget and resources to carry out your experiment. This includes funding for Omics technologies, laboratory materials, personnel, and data storage solutions.
            &#xD;
        &lt;/span&gt;&#xD;
      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             Timeline and Milestones:

            Develop a realistic timeline for your project, including key milestones. This helps in tracking progress and ensures that the project stays on schedule.

           After thorough planning, the next phase is the comprehensive and detailed execution of your Omics experiment to ensure the quality and reliability of your data at the other end. This step is much like any other experiment, but for Omics work the costs are generally significantly higher, so you want to be sure that everything is done as diligently as possible to avoid the age-old experimental issue of “Shit in, Shit out”!
          &#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;br/&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;ul&gt;&#xD;

            Adherence to Protocols:
           &#xD;
      &lt;/span&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             Follow the experimental protocols developed for sample collection, handling, and sample processing. Any deviation from the planned procedure can introduce variables that may affect the reliability of your results.
            &#xD;
        &lt;/span&gt;&#xD;
      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             Documentation and Record-Keeping:

            Maintain detailed records of each step of the experiment. This includes documenting the conditions under which samples were collected, how they were processed, and any deviations from the original plan. Good record-keeping is crucial for the reproducibility of your Omics experiment and for troubleshooting any issues that might arise when the data arrives.

            Dealing with Deviations:
           &#xD;
      &lt;/span&gt;&#xD;

             In the case of deviations from expected experimental outcome, document them thoroughly and assess their potential impact on the results. It may be painful, but if there are significant deviations, it’s advisable to discard those samples and restart the experiment, rather than proceed. Given the substantial investment required for Omics, ensuring that the initial experimental conditions and results are optimal can prevent wasteful expenditure on flawed samples.

      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;

           Sample preparation is a critical step in Omics research, significantly influencing the quality of your data. Proper handling and preparation of samples are essential to obtain reliable and meaningful results.

  &lt;p&gt;&#xD;
    &lt;br/&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;ul&gt;&#xD;

      &lt;span&gt;&#xD;
        
            Standardising Sample Collection:
           &#xD;
      &lt;/span&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             Consistency is key here. Ensure that all samples are collected under similar conditions and processed immediately or stored appropriately to prevent degradation. This is particularly important for volatile samples like RNA.
            &#xD;
        &lt;/span&gt;&#xD;
      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Deciding Between In-House or Outsourcing:
           &#xD;

             Consider whether to prepare samples in-house or to outsource to specialised facilities, especially for more complex or high-throughput Omics analyses. Outsourcing can offer advanced expertise and equipment but may come with additional costs and require more time for sample shipment and processing.

    &lt;/li&gt;&#xD;

            Preparation Methodology:

             Choose the right method for preparing your samples based on the Omics technique you are using. For genomics studies, this might involve DNA extraction and purification, while proteomics studies would require protein extraction and possibly digestion. The method should be optimised to yield high-quality and sufficient quantities of the biomolecule of interest.

      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Contamination Prevention:
           &#xD;
      &lt;/span&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             Implement measures to prevent cross-contamination between samples and contamination from external sources. This includes using clean equipment, wearing appropriate protective gear, and following strict laboratory practices.

    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Use of Controls in Sample Preparation:

           The sample processing stage is where your prepared samples are analysed using the chosen Omics tools and equipment - i.e. whether you’re using a mass spectrometer or a sequencer!

  &lt;p&gt;&#xD;
    &lt;br/&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;ul&gt;&#xD;

      &lt;span&gt;&#xD;
        
            Deciding Between In-House or Outsourcing:
           &#xD;
      &lt;/span&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             When it comes to the processing of Omics samples, it's often more practical and cost-effective to outsource this step to specialised service facilities. Given the complexity and the high level of technical expertise required for this, especially with advanced instruments like sequencers and mass spectrometers, most research groups and companies opt for outsourcing.
            &#xD;
        &lt;/span&gt;&#xD;
      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Batching Samples for Efficiency:
           &#xD;
      &lt;/span&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             Organise your samples into batches for processing. This not only makes the procedure more efficient but also reduces variability. It's important to randomise samples across batches to minimise batch effects, which can skew data interpretation.

      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Processing Controls Alongside Samples:
           &#xD;

        &lt;span&gt;&#xD;
          
             Run control samples alongside your experimental samples. This is crucial for assessing the performance of the instruments and the reliability of the data being generated.
            &#xD;

    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Data Collection and Initial Checks:
           &#xD;

             Once the samples are processed, collect the initial data and perform preliminary checks to ensure data integrity. This may involve looking at raw output files for anomalies or ensuring that control samples have yielded expected results.

           In our first post

           , we explored why Omics technologies are potential game-changers in cultured meat science and production. Touching on the incredibly hard problems of countless variety that the cultured meat industry is currently solving, and the applications of Omics to try to help. As well, we outlined the significant hurdle of the biological knowledge gap that we currently face in the industry, with well over 10x more publications on mouse biology than cow and sheep. The power of Omics to plug this knowledge gap quickly is very apparent, but we now need to help scientists in the industry understand how to leverage these tools to solve their unique cultured meat challenges.

            In the world of sustainable food technology, cultured meat represents a paradigm-shifting advancement in comparison with anything that has come before. It promises a future of eco-friendly and ethical food production, and an end to some of the current unsustainable processes of animal agriculture. It is real meat. From real animals. But NO animals were harmed in the lead-up to it (soon!) landing on your plate. There have been countless reviews and resources published that espouse the process and the potential of cultured meat. As such, we won’t focus on reviewing cultured meat in any great detail, but instead, we would direct you to read

           Omic technologies represent similarly groundbreaking advancements for all fields of biological science and have already been responsible for seismic changes in biotechnology, healthcare, agriculture and even criminal justice. While Omics typically refers to a group of tools (Genomics, Proteomics etc.), they have become fully fledged areas of research and science in their own right, with over 30,000 publications citing “Omics” in just 22 years (Figure 1).

           Omics technologies now represent a cornerstone of modern biotechnology, agriculture and healthcare, offering an in-depth look at the various molecules and processes that make up a living cell. These tools have revolutionised our understanding of biological systems, allowing us to examine the extraordinary complexity of life with unprecedented molecular detail. They encompass a range of disciplines and tools, with each focusing on a different aspect of the cell:
          &#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      &lt;br/&gt;&#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;ul&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Genomics:
           &#xD;
      &lt;/span&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             The study of genomes, providing insights into the complete DNA sequence of organisms - i.e. reading life’s blueprint.
            &#xD;
        &lt;/span&gt;&#xD;
      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Transcriptomics:
           &#xD;
      &lt;/span&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             Focusing on RNA (the messages encoded by DNA in coding regions of genomes), it reveals information about patterns of gene expression.
            &#xD;
        &lt;/span&gt;&#xD;
      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Proteomics:
           &#xD;
      &lt;/span&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             Examining the entire set of proteins produced (translated from the RNA messages), which is crucial for understanding cellular functions, as function ultimately happens at the level of the proteome.
            &#xD;
        &lt;/span&gt;&#xD;
      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Metabolomics:
           &#xD;
      &lt;/span&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             Analyzing the complete set of metabolites, which are key indicators of cellular processes - these indicators come largely from the functioning of proteins, like enzymes.
            &#xD;
        &lt;/span&gt;&#xD;
      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
    &lt;li&gt;&#xD;
      &lt;span&gt;&#xD;
        
            Multiomics and Systems Biology:
           &#xD;
      &lt;/span&gt;&#xD;
      &lt;span&gt;&#xD;
        &lt;span&gt;&#xD;
          
             The integration and combination of these omic technologies, known collectively as multiomics, allows for a comprehensive view of biological systems (i.e. Systems Biology!). This holistic approach is essential in systems biology, offering us a considerably more detailed window on biology than we have ever had before.
            &#xD;
        &lt;/span&gt;&#xD;
      &lt;/span&gt;&#xD;
    &lt;/li&gt;&#xD;
  &lt;/ul&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      &lt;br/&gt;&#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      
           Together, these technologies enable us to tease apart the intricacies of cellular and organism functions and open up our window onto biology.
          &#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      &lt;br/&gt;&#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      
           In the still relatively nascent field of cultured meat, omics technologies present us with a world of opportunity when it comes to the scientific and manufacturing challenges involved, as well as the regulatory hurdles that still face us in bringing cultured meat to market and into the mainstream.
          &#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
&lt;/div&gt;&#xD;
&lt;div data-rss-type="text"&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      
           Why should cultured meat research and development leverage Omics tools?
          &#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
&lt;/div&gt;&#xD;
&lt;div data-rss-type="text"&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      
           It’s easy to get caught up in applying new and shiny technologies to biological research fields, often where they’re not really needed. It’s also equally easy to quickly get lost in the vast swathes of data that these technologies provide you and not yield any meaningful insight. Not falling into these traps in any industry is critical to the success of your product R&amp;amp;D. But, avoiding this enticing allure of big data in an industry that must remain so laser-focussed on bringing products to market, in this current climate, is of the utmost importance!
          &#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      &lt;br/&gt;&#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      
           Now, this may sound at odds to our entire offering at Arta - Omics and data for cellular agriculture - in fact, it’s quite the opposite. The power of these technologies to transform your product development and scientific R&amp;amp;D processes, means that now is exactly the right time to leverage this complex, technical Omics toolkit. Leveraging these tools can help give your team the competitive advantage to stand out above the rest in this harsh winter we’re currently seeing in Cell Ag, as well as overcome some of the major challenges that we face in the industry. Let’s delve into what these challenges are, and why Omics can help.
          &#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      &lt;br/&gt;&#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      
           Firstly, much of the cellular agriculture industry is focussed on solving really, really hard problems, many of which have never been solved before (at least not in this breadth and depth). Yes, there are pieces of the puzzle that have been addressed by the Biopharma industry. And there are learnings that can be applied from brewing, or protein production, or industrial scale food manufacture. But there are also numerous technological tools and approaches needed for Cell Ag that are only just finding the light of day outside research labs, like Crispr base-editing or in-line metabolite monitoring, to name just a few. There is also a significant need for technologies that don’t even exist yet! Which is why many companies in this space take a unique and proprietary approach to their product development, and are funded largely on the basis of intellectual property. For the generation of new technologies for really big problem-solving, big Omics data can help by offering truly novel and broad insights into your cellular systems, which can help deliver on some of the hard problems we are all trying to solve.
          &#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;br/&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      
           Next, we are dealing with biological systems that have almost never been investigated, in comparison with “Model Organism” species, like mice and rats. On average, and wholly unsurprisingly, in the past 70 years there have been 10 times more publications per year using mice (murine), than there have cows or pigs (bovine and porcine, respectively) (Figure 2). This puts the cultured meat industry on the immediate back foot technically, as there simply is not the same depth of understanding of these organisms as there is of “simpler” mammals, like mice and rats. The technical debt that we face with the use of non-model organisms means that there are fewer protocols to isolate and select cell-lines from these animals, fewer publications identifying key metabolic differences between mice and cows, and fewer media formulations tailored to agricultural animal cell culture. When considering species beyond cows, pigs and chickens, this knowledge chasm becomes even greater!
          &#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
&lt;/div&gt;&#xD;
&lt;div&gt;&#xD;

           Luckily, we’re not re-writing the book entirely, and we don’t need to publish 10x more on cow cell culture in the next 2 years for cultured meat science to succeed, as there are many, many extrapolations that can be made from our understanding of mouse and human biology. However, the must still industry try to make up for some of this knowledge gap, by developing its own technologies, improving its biological understanding of these newer species and managing to make delicious products, all at the same time. We are building the bike, riding the bike and repairing the bike, all at the same time!
          &#xD;
    &lt;/span&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;br/&gt;&#xD;
  &lt;/p&gt;&#xD;
  &lt;p&gt;&#xD;
    &lt;span&gt;&#xD;
      
           These challenges give us a huge opportunity to leverage contemporary research tools like multiomics, as they can significantly speed up our rate of understanding of these lesser-understood organisms with unparalleled breadth and depth. For the first time in history, we can start to generate insights on new species and cell functions faster than ever before. In a single multiomics experiment, capturing metabolism, gene expression and protein-level data, you can truly begin to understand a cell’s function and start to overcome the knowledge gap that comes with working with cells from cows, or chickens, or zebra, or glacier toothfish!

  &lt;/p&gt;&#xD;
